I am using different size video files or images, and when using a shape mask on that layer the circle will change size depending on the source image. Is there a different way I should go about this? Maybe make the circle its own layer and mask another layer through it?

Just add your layer to a group and have the shape mask as a group FX. This will keep the mask the same size while still allowing the nested layer content to scale.
